put a non stick mat and few toys in the bathtub and put him in there when you need to take the older one to the potty. Or put him in a playpen and let him freak, he is at the age for separation anxiety so as he outgrows it, he won't freak as much when you disappear from site for a few minutes from time to time. However unless you have perfectly child proofed your house (aka an empty padded room), in just the few minutes you are out of the room with your daughter, your son will surprise you with the trouble he can find. Personally I would bring him with you and have the daughter learn that she needs to ignore the distraction.
